Though both Story Mode and Free Play Mode feature the same games, Story Mode presents them sequentially, while Free Play allows players to choose the games in any order or play one game repeatedly. Helpful items include fruit for extra points, point bonuses for timely finishes and flowers to boost Stuart's health meter. Falcon must be avoided to preserve health in each game. Other features include a bonus gallery for viewing still pictures of movie scenes, printable certificates of achievement, and automatic recording of the top ten scores from each game.

Little: Who would do such a thing? Fredrick Little: Tiny vandals! Margalo: You're as big as you feel. Little: I'm not sure that's technically, y'know, a word. Little: In Uncle Crenshaw's case, never stops.

Stuart: Meanwhile, you can use my cat's bed. Margalo: You have a cat?! Stuart: Oh, don't worry about Snowbell. He wouldn't hurt a fly. Snowbell: [alarmed] AAH! Margalo: Sorry. Didn't mean to scare you. Stuart: Hey, Snowbell. Meet Margalo. She'll be staying with us for a while. Little: [from offscreen] Hi, we're home! Sorry we're late. Stuart: Little high, little low! Little: Little hey, little ho! Margalo: What the heck was that? Stuart Little: Oh, that's just how we greet each other. Margalo: Interesting.

Little walks in, crouches down, and gently picks up Margalo] Mrs. Little: [softly] Oh! Such a pretty little birdie! Snowbell: [walking out of the room] Maybe it's just my friends she hates.

Will: Hi, George. Hi, Stuart. George: Hi, Will. Will: You want to take a break for a while? I brought my PS2. George: Yeah. Stuart: But, what about the plane?

George: I want to play with Will for a while. Will: Play with Snowbell. George: Sounds like a lawnmower. Will: Inside the house? Both: [alarmed] Stuart! Eleanor Little: Isn't it nice that Stuart has a friend?

Frederick Little: Well, I don't think Stuart thinks of her as a friend. Eleanor Little: What do you mean? Frederick Little: I mean, he's smitten. He's infatuated. He's bedazzled. Eleanor Little: Stuart? Frederick Little: Mm-hmm. Eleanor Little: But he's a baby! Frederick Little: Well, boys start having crushes really young.

Eleanor Little: Frederick, did you have many crushes? Frederick Little: [smiling] I'm still having one. Falcon: All right, okay, fine. So what else have they got? Falcon: [sarcastic] Awww. A moment while I vomit. Margalo: Why don't we just try somewhere else?

Margalo: Well, nobody else ever invited me to live with them. Margalo: [humbly] You did. When I'm on a job, I never play around! Margalo: What are you talking about? Stuart: It's me, Stuart. Snowbell: Oh, you. This better be important.

Stuart: Margalo's still missing. Snowbell: I should've been more specific. I meant "important to me"! Snowbell: Look, Stuart. Do yourself a favor. Buy a parakeet and forget her. Snowbell: Uh Stuart: Come on, you gotta help me. Snowbell: Mmm-hmm, and, uh, why would I do that? Stuart: How 'bout the alley? Stuart: If only we knew someone who really knew the city.

Snowbell: [offscreen] Hey, Monty! Snowbell: We've been looking all over for you. Stuart: We need your help. Monty: Hey, Snow, buddy, are you two still friends, or can I eat him? Snowbell: No, Monty, you can't eat him. Monty: [pleading] Please? Monty: "Falcon"? Ohh, that's a bad guy, you don't wanna fool with him. Stuart: Do you know where we can find him?

Stuart: Snowbell, are you all right? Monty: [guffaws loudly] Mop-up on Aisle 3! Stuart: I told you, I'm not givin' up! We're gonna find the Falcon. Why do they taunt me? Stuart: Don't worry. George has us covered. Stuart: [using a pay phone] Snowbell, I need more change. Snowbell: What do I look like, a fanny pack? Snowbell: Margalo? Where are you? Margalo: In the can! Snowbell: Oh. Okay, I'll wait. Margalo: No! In-in the paint can.

Snowbell: Ohhhh. Why are you in there? Is this some kind of trick? Margalo: Just get me out! Snowbell: Is Stuart in there, too? Margalo: [sadly] No, Snowbell, he's dead. Snowbell: [horrified] What? Stuart is dead? Margalo: Falcon killed him. Snowbell: No, but I am very unhappy! Little has just found out George lied to her about where Stuart is] Will: What are you going to do now?

When Margalo tries to reassure Stuart that she really is his friend, Stuart begs her to come home with him. Unwilling to lose his asset in Margalo, Falcon then attempts to kill Stuart by dropping him from the top of the building, only for Stuart to land in a passing garbage truck before he ultimately gets knocked unconscious upon impact. Falcon traps Margalo in a paint can as punishment for befriending Stuart, but Snowbell manages to reach the top of the building while Falcon is absent and releases her.

Regaining consciousness on a garbage barge and seemingly losing hope, Stuart sadly considers giving up until he finds George's broken yet still-functioning model airplane on the barge, repairs it with various pieces of junk, and uses it to return to Margalo.

Meanwhile, the Littles discover that George has been lying about Stuart's whereabouts and demand to know where he is. George tries not to break his promise, but when Frederick tells him that Stuart's safety matters more, George tells them that he is at the Pishkin Building but is still in big trouble for lying.

Falcon attacks Snowbell, but Margalo declares her independence from him and attempts to flee with Eleanor's ring. Just as Falcon catches up, Stuart catches Margalo in his plane. Eventually, knowing they cannot outrun Falcon, Stuart decides to attack him directly. Using the glare of the Sun reflected in Eleanor's ring to temporarily blind Falcon, Stuart jumps out of the plane just before it crashes into Falcon.

Margalo catches Stuart, and they reunite with the Littles to return home. Falcon, crippled and no longer able to fly, falls out of the sky and lands in a trash can where Monty is searching for food. Sometime later, Margalo says goodbye to the Littles and leaves to migrate south for the winter. After this, Martha, George and Stuart's new sister, says her first words, "Bye-bye Birdie", much to the delight of the family albeit Snowbell who jokes about being impressed by jumping out of a tree and landing on her feet , who celebrate before heading into the comfort of their home.
